The only answer I can think of here is the use of cross-breeding experiments, which identifies the relative position of linked genes (i.e. if theyre on the same chromosome). They examine the frequency at which linked genes are separated, thus calculating the distance between them where 1% recombination is equivalent to the genes being 1 unit apart. I would guess that if the recombination is high/100% that it would be a pretty accurate indication they were on different chromosomes?
