What do you mean the subtitles are disappearing. Are they hardcoded, or a seperate file?

The MKV is a Container folder, use DivX Plus Converter convert the audio, the image i dunno.

Give that a squiz for your subtitle needs.

I'm pretty sure you have to manually extract the subtitles and then remux them into the mp4 file.
